The Business Growth Centre had been responsible for the awards but recently approached the council to permanently take over.
The not-for-profit centre told the council it was heading in a different direction and the awards were no longer a priority.
Lake Macquarie councillors discussed whether to accept responsibility for the awards at Monday night's ordinary meeting.
A report of the director of organisational services put forward a recommendation of assuming the role indefinitely, but councillors voted to take on running the awards for 2019-21.
Some councillors did express concern about the cost of running the awards and questioned whether the council was the appropriate organisation to do so.
Councillors were also told Lake Macquarie Business Limited - the city's peak business network - was not in a position to take the awards over for this year.
It is expected Lake Macquarie City Council will investigate alternative organisations to run the awards in the future.
The council plans to hold the Lake Macquarie Business Excellence Awards ceremony before the end of the financial year in order for some of the winners to progress to the Hunter Business Chamber awards on Friday, August 23.
